If you use the ISD2560 type chips, you don't need a "programmer", in the
usual sense.

its solid state. Same with helium.

Sounds like you were using sockets with flat tails. You might try substituting
machined pin sockets. Just be careful that the machined pins aren't so big that
they stretch your breadboard sockets.

Looks mechanical to me. I imagine the hole is threaded or it contains a
nut. It is connected electrically to what I would guess are the cable
screens so they would be connected to the chassis of what ever it mounts
in.

Most crystals now come from the far east in volume not 1 offs.
Small local manufacturers can be found who buy in blanks and do the
final adjustment themselves.
Blanks (fundental) up to 30 MHz are common now.
A major problem is having the equipment to adjust at 5th or 7th overtone
..
